Jubilee is Wolverine's Mentor Instead: This could be an age switch (Jubilee as the peppy older Californian hero, Wolverine as the young teenage cranky Canadian), Wolverine could be learning how to be a good guy from Jubilee as a redemption thing (or one of those scenarios where he's formerly feral), or it could be something totally different, like her teaching him videogames or a version where they're SHIELD agents and he's the new guy.
Rogue Fully Absorbs Gambit's Mind: She's come close a lot of times and she does sometimes have a little a little Gambit living in there. Ways this could happen is one of the various times she's had to take his powers or do cpr or whatever on him in canon, she took all of him. Or he's in a scenario where he's about to physically die and this is the only way she knows to 'save' him. How does it work? Do they seesaw up and down like Carol and Rogue did in the comics? Does Gambit exist as a sort of devil on her shoulder telling her to do mischief because he think it'd be funny? Does one of them have a relationship the other doesn't? Do they have a love story where one is only a living memory inside of the other?
Wolverine Forms the X-Men Instead of Xavier: I'm thinking more 'cabin in the woods' than 'x-mansion' for this. Wolverine picking up stray kids like Jubilee (I'd prefer Scott, Jean, etc, to be adults in this scenario), Wolverine forming the X-Men to fight Alpha Flight, etc, etc.

Super Luigi Brothers: I prescribe to the theory that Luigi and Mario are twins (they're shown as babies together in the Yoshi games) so what if Luigi was the one who got hit with the protagonist stick? Luigi, as he is, possibly needing a lot more backup than Mario needs (but still needs). Luigi ending up with a lot more interest in the antagonist than the princess when he can't find the right castle. Etc.
